If I remember correctly, uninstall-nessus gives you the option of
removing everything. If you don't opt for that, though, it will leave
your configuration files and some other things. It should, though,
remove library files regardless.
I'm curious... the first time you installed Nessus, did you use a
precompiled package? If yes, did you use the package manager to remove
it? If you didn't, it might explain why you're having trouble.
Otherwise, how did you came to have the directory /etc/nessus when, at
least the second time, you compiled by hand and installed using a prefix
of /usr/local?

It might be worth your time to look through that output.

I don't think it matters as long as configure and make can find the
things they need (eg, compiler, bison/yacc).

I don't understand the output. Is /usr/local/lib a directory? If so, does
it hold any files, especially those matching "/usr/local/lib/libnessus*",
after you've run the installs?
