Disabling checks of the server's SSL cert works for me using nessus
2.2.2a.  I'm also pretty sure it's worked with earlier versions,
although I don't have any handy to check.  Which version are you
running? And in what way does the SSL cert always appear?

Some of the examples you give are invalid; eg, "-T -x html" causes "-x"
to be treated as an output type and "html" as the server. 

Further, each will produce a syntax error if you haven't built nessus
with GTK support.  You can avoid this by omitting the "-n" option, which
isn't needed in batch mode anyway.
